An overly complicated cargo system (Solid, Bulk, Energy, Container, Fuel) They could have done that relatively easily imo. Station construction and Trading was a nightmare. If it was modifiable to that degree I think XRebirth could have succeeded on the single pilotable ship front. Especially if we take into consideration that the playership wasn't modifiable visually/role-wise, similarly to Darkstar One's playership.

However as bad and all as it was, it did manage to do a lot of things right, and graphically is far superior to X4 Foundations in my opinion. The complicated highways, and super highways. The fact that there was only one ship, you could pilot. I played it for a while, but there was so much I disliked, the stupidly big stations that needed to be scanned in minute detail. Obviously I had to purchase it, I thought egosoft would eventually change the game to what, we the loyal dedicated fanbase wanted!! But alas it never happened.
